TRAP integrates all necessary tasks such as
- mapping short reads
- measuring gene expression levels
- finding DEGs
- clustering and pathway analysis
for time-series data.
Algorithms used in TRAP
- TRAP extended existing pathway analysis methods, ORA and SPIA, for time series analysis and estimates statistical values for each pathway.
- TRAP uses gene expression change labeling as clustering which is more practical to identify up-regulated or down-regulated genes in terms of time points.
- TRAP also produces visual summary of pathway interactions.
